學校為濟寧學子打造特色課程體系。“運河文化與學科融合課” 將濟寧運河歷史、漕運文化融入語文、歷史、地理等學科，如在語文寫作課上，以運河故事為素材進行創作；在歷史課中，講述運河對濟寧發展的影響。“職業規劃與升學指導課” 結合濟寧高端裝備制造、生物醫藥等產業發展，分析相關專業就業前景，指導學生科學填報志愿。
“學習力提升課” 傳授高效學習方法，如利用濟寧名人故事激勵學生堅持學習。學校還組織 “運河研學行”，實地考察運河古跡，將理論知識與實踐結合，2024 年眾多濟寧學生高考成績顯著提升。
